動(dòng)機(jī)：氧化應(yīng)激和蛋白質(zhì)損傷與200多種人類疾病相關(guān)，包括癌癥、卒中、神經(jīng)退行性疾病和衰老。蛋白質(zhì)羧基化是一種化學(xué)上多樣的氧化翻譯后修飾（post-translational modification (PTM），被公認(rèn)為氧化應(yīng)激和蛋白質(zhì)損傷的生物標(biāo)志物。盡管它們是重要的，并且被大量研究，但是不存在有關(guān)羧基化蛋白質(zhì)/位點(diǎn)的數(shù)據(jù)庫/資源。由于這些信息對(duì)于生物學(xué)/醫(yī)學(xué)研究非常有用，所以我們?nèi)斯ぞx了一個(gè)實(shí)驗(yàn)確證的羧基化蛋白質(zhì)/位點(diǎn)數(shù)據(jù)資源（CarbonylDB）。結(jié)果：CarbonylDB當(dāng)前包括了來自21個(gè)物種的1495個(gè)羧基化蛋白質(zhì)和3781個(gè)位點(diǎn)，其中人類、大鼠和酵母是前3個(gè)物種。我們對(duì)這些羧基化蛋白質(zhì)/位點(diǎn)進(jìn)行了進(jìn)一步分析，并提出了它們的發(fā)生和占據(jù)模式。特別是血清白蛋白的羧基化位點(diǎn)數(shù)據(jù)提供了理解氧化蛋白修飾/損傷動(dòng)力學(xué)的一種精細(xì)模型系統(tǒng)。

A curated data-resource of protein carbonylation sites

Motivation:Oxidative stress and protein damage have been associated with over 200 human ailments including cancer, stroke, neuro-degenerative diseases, and aging (Fedorova et al., 2014. Mass Spectrom. Rev., 33, 79-97). Protein carbonylation, a chemically diverse oxidative post-translational modification (PTM), is widely considered as the biomarker for oxidative stress and protein damage. Despite their importance and extensive studies, no database/resource on carbonylated proteins/sites exists. As such information is very useful to research in biology/medicine, we have manually curated a data-resource (CarbonylDB) of experimentally-confirmed carbonylated proteins/sites. Results: The CarbonylDB currently contains 1495 carbonylated proteins and 3781 sites from 21 species, with human, rat, and yeast as the top three species. We have made further analyses of these carbonylated proteins/sites and presented their occurrence and occupancy patterns. Carbonylation site data on serum albumin, in particular, provides a fine model system to understand the dynamics of oxidative protein modifications/damage.
